Can the Genome Integrity pipeline distinguish between copy-neutral loss of heterozygosity (CNLOH) and loss of heterozygosity (LOH) events?

Yes. CNLoH and LoH can only be differentiated by manual inspection of the QC CNV heatmap with variant allele frequencies. CNLoH is not explicitly stated in the reports.
