Does Pipeline call only somatic mutations?

Tapestri DNA Pipeline uses GATK (v3.7) and HaplotypeCaller to call variants.

By design, the caller calls both somatic and germline variants.

Mission Bio’s data analysis solution, Tapestri Insights, enables the identification and removal of non-somatic variants with the help of filter sets and database annotation information.
