How close can amplicons be?

Primer pairs cannot overlap, and for large regions, they cannot tile to cover every base. Primers are designed to be adjacent to the neighboring primer. Amplicons are designed this way to avoid issues with mispriming or dimerization of the primers. To maximize coverage, high-priority regions of the specific variants of interest should be reviewed in the design to ensure they are included.
